ePub mainly supports flowable text and inline images, so when exporting your InDesign layout you will lose a lot of the design. Quoting Wikipedia "it is unsuitable for publications which require precise layout or contain advanced formatting". By relying on ePub the iBook store is not suited for magazines, but only for books..
